Depends, some companies are a bit funny about including work you've done while in their employ. Some are cool with it.
I guess it's probably best to ask permission to show it in your folio ideally but if not, it might be best to show off some snippets of work you know is ok to show then do what I do and put the rest in a password protected page/section on your site and advise potential employers that you have more work and let them know the login details when you apply or speak with them.
It's not ideal but it is a way to avoid complications.
