Use the bolean thing, just find it on those green icons, then put the main shape and the ones to subtract child to it, then to subtract multiples shapes from a main object, you just have to group them (alt+g) to make it work. It will be all parametic, to convert back to editable polys, you should "c" the bolean object.
You will want to weld stuff together, use the connect object to do so.

The boolean function in Cinema 4D is probably it's weakest feature. It's not always your fault if you get strange results. You have to toy with the High Quality option sometimes.

you can try increasing the vertical subdivisions on the cylinder, maybe thats the problem, not sure thou

Why not just add a camera? Then you know exactly what you're going to get...

you could extrude all the polys of that landscape downward (with create caps on), then flatten the bottom of it out.
