chances are they think they have a massive following of people who recognise their logo and won't want to change it.
If you're gonna just go ahead and try redesign it, try keep it as a progression of said logo not a complete redesign

Shut up and put up, basically.
In my experience, clients who are Hell-bent on hanging on to shit anything — as far as their visual brand expression goes (not just logos) — go tits-up sooner rather than later anyway, because they refuse to see the value of making sure everything both looks good and makes sense.

^ That said, I think trying to give your opinion (diplomatically) and suggesting alternatives — and making sure to give very strong reasons why — is part of our professional responsibility. But, if they don't budge, don't press the point.

don't do any work, first off. do the above ^, and show them competitors logos (the good, successful ones).
if they don't want to, don't do the project or work with it.
but using a placeholder while laying out the site is a terrible idea. shouldn't the site reflect some kind of essence from the mark?

Sometimes you cannot afford to change a logo.Let's say you have it in about 10,000,000 units that are waiting on a shelf to be sold... how would you go about it?
Or, the most normal one. You already have a client base that will look for that ugly thing...We all fall for being a bit self-centred.

Hold your nose, and take the money, then, if the work has been agreed and started.
We all work with ugly shit — probably more often than with cool shit — and it didn't kill any careers.
(Especially if it gets strategically not included in our books.)

I have a solution for this, you will need:

Write down the amount of money you will charge your client to design his site if he had a beautiful logo.Now, flip the paper and write down the number you would charge the client to design their site with a nasty looking logo like this one for example:
Think about what you are going to write, this project when finished you will not be able to show to anyone, ever. Make that number be something that will make you ignore the fact that that logo is there, do you have that number? ok!
If you completed this tutorial correctly, the ugly logo number should be at least double the pretty logo number.
That's right, eat your standards and principles, do the job, take the money and never tell anyone about this ever again.
If the client says you are too expensive then no worries because you didn't want to do the job anyways, but if they pay my friend.. they will be paying for you putting up with their shitty ass logo

I guess you're doing it because you need the money. That's not so unusual, not many people can afford to pick and choose clients.
You could try and go down the evolution rather than revolution route. Would they go for a redraw of the existing logo using less offensive type? Or take the atom part out and just use the type as online identity (say it takes up too much space above the fold or something).

If you can't convince them (diplomatically), just get the job done as quick and loose as possible (keeping your hourly rate healthy), then use the money for something fun...bread and butter work dude, we all have to do it at some point.
