treat every client as if your talking to a high friend it helps you understand their in ability to understand basic concepts and helps you explain things better.

tell the client that you have to re-create that logo, which is a new project and fee. :-) so you will get payed for logo anyway.

also...
even if the client did not pick your logo, unless you where working on spec. you should get payed for that work. either for the time you spent or for the whole project.

In all honesty, the "logo" the friend designed isn't much better or worse then the "logos" you designed... none of them are logos. Just because yours is vector-based artwork doesn't make it a logo. Sounds like a case of a bruised ego to me. Just run with whatever the client says, and get your ego out of the way. If the website looks like shite after you've integrated the friend's logo- that's on you.

The one looks like a tree growing out of a cat's litter box.

Just another thought in case it wasn't mentioned.
It sounds like perhaps the client is trying to communicate a style preference with the friend's logo that you aren't reading entirely.
The friend's logo strikes me as an attempt at something more "delicate" with some mystique.
Yours feel more inspired by Asian pop and even manga to an extent. It feels heavy and saturated.Perhaps an approach is to ask your client for another round of comps and try to do something that echos the friend;s logo, at least in terms of style and vibe.

The client is always wrong actually. It's your job as a designer to steer them towards the right with poise and tact through meticulous design documentation.

I would also mock up the logo's on the product. I think client's often look at everything as a complete piece. The boxed in version may seem more complete as a picture to them. Whereas you will try to envision the logo in different applications.
