Can I re-install OSX without having to back up all my data and putting it back manually? Like will it just affect the OS and non of my data?

Yes you can. But it's way better to do a freshie.

Yes, but, if you want the least number of possible errors or issues with OSX, you should do a clean install. At the very least, do the backup + install one. Why are you re-installing?

if you tend to fall behind on the regular OS maintenance may be a good idea to install Onyx or MainMenu for scheduled permission repairs etc.

MainMenu is a fantastic program. I run it batch every Friday. Keeps everything nice and clean. I find Onyx a little clunky.

There's 3 options on the install DVD.. If you want to try a reinstall, you could start with the first one, which effectively just refreshes the system, doesn't affect anything else outside the System folder.
The second option 'Archive and Install' is what you'd go onto if the first option hadn't solved the problem..
