To answer the original question, yes, the superdrive will still work.
However, cooling is an issue. MBPs vent a significant amount of air near the monitor hinge. You're putting the vents at the bottom. Hot air rises, so even with the fans, you might have cooling issues since they'll be fighting against basic physics. Since you'll be operating with the laptop closed, you will want to have the vents working as efficiently as possible.
If you're going to put the laptop vertical, I'd turn it 90° so the vents are at the side, not the bottom.

Nice plans.
Looks like a pain i the ass though, you'd have to place your MacBook open first, fire it up, log in, close it then place it into the stand.
What about V type slots where it will rest upright while slightly open enough to get the the power button, then snap close and it would rest on and angle.

FYI on clamshell mode:
The most recent Leopard update and subsequent graphics update causes issues with operating in clamshell mode with an external monitor. I'm a victim of this. Pre-update I could close it and wake it up no problem with bluetooth keyboard or mouse. After the update, it doesn't work, causes all kinds of problems, and the only way to restart after it's frozen is remove the batter and pop it back in.

I never turn mine off, it sleeps when I'm not using it and you can restart it without opening when it needs a reboot. The only time its off is when I'm travelling. I will turn it on before putting it in the stand when I get home each time.

FYI: keeping your laptop open helps let air flow inside, thus allowing it to cool better. Your design is essentially doing the opposite of what you set out to achieve.

Hey how do you use your laptop closed?. My boss is going bananas trying to get the macbook to work with an external screen and the macbook closed but not even the IT department could figured it out how to do it!

Plug in a keyboard and mouse. If its a blue tooth keyboard and mouse go into the blue tooth or keyboard/mouse preferences and select allow bluetooth device to wake this computer.

Well it is not a bluetooth keyboard nor mouse. Just the wired one. But when you plug the monitor you can still see the finder on the laptop. If I close the laptop the finder is not shown neither on the laptop nor in the monitor... Can I still do it? Thanks a lot!

mg33: i have all sorts of issues. sometimes the external will turn on but the laptop screenw ont wake back up without a reboot. sometimes both monitors stay "asleep" even tho the laptop is re-opened.. good times

It has been working fine for me for about 5 years even on my older powerbook and now my new powerbook. I keep my laptop closed at all times with an extrenal display, keyboard, etc...
