It's quite hard to keep track of the threads you've commented in, would it be possible to have a list of comments in say... your profile page? I know the threads you start are there but I reckon this would be quite useful?

How about being able to (permanently) 'collapse' posts by some people, rather than ignoring their posts? (it would just be a half-height post, enough to show their name and a link to expand the post)
(The new layout shows everyones posts expanded... whereas in the old site you could choose to click on the names of the people who you thought might have something interesting to say). Collapsing posts would get around the problem of conversations being weird when you have a lot of people ignored...

The post counter next to each thread should count the notes too, and maybe even bump it when there're new notes. Except then you need an easier way to find new notes...
Dog-earing should bookmark the comment and list it in your profile or something.

Bring back the refresh button on the last page. We can see that the thread gets autorefreshed or new comments, but need to select refresh on the browser or select that topic again. Plus, as a bonus, you can sell more Refresh t-shirts ;)

we could make a landing page that plays the jingle, and then redirects you to QBN? (but how do you ensure the jingle plays fully before redirect...meta refresh probably not the way to do this?)
