The best thing to do is to ask her to elaborate on her negative comments. You should try to turn it around and make it sound like you value her opinion and that your goal is to learn from your past mistakes.

Ask her what she means, mention the postive comments from before, if you must, be a little formal (read:cool/icy) about it all.
And I wonder, did you think she was a RAGING BITCH before you got this email from her? Probably not, or she probably wouldn't have been on you references list anyway.
That being said, if you tell her off, like many have suggested, I would DEFINITELY not use her reference. (that's a big DUH)
