I have a client that recently has been aquired by another organization. Does anyone know of examples of brands that reference their parent? i.e. "A division of ..."

reference their parent in what way? You mean directly? As in Sony and Sony Style? Then there's the indirect like Banana Republic, GAP, and Old Navy. Or McDonald's and Chipotle.

Acually referencing the master brand in either the lockup or the branding touchpoints (website, stationary, marketing materials). Basically they want to slap the master brand name under their logotype and I think that at the bare minim they should put "A division of..."

excellent, iDp this is along the lines I was looking for. Are ther any more higher profile examples out there? Even examples of people using more innovative work arounds?

not sure I did a search for 'a division of' in google, I would imagine you might want to try and reference the other brand visually. Like Cingular is doing with AT&T...they left the little guy cingular orange but changed the typeface color to AT&T blue. Looks pretty sharp, doesn't dilute the cingular brand but adds a reference to the AT&T merger.
