I just figured it out.
Your resolution can't be Auto, even if your magnification is "(Full)". It has to be "Full"

make sure your setting of quality and res are set to FULL & BEST when you do the save as layered psd.

yes, this is weird... weird to have a run time setting go on to a render setting

This was happening to me where I'm freelancing. It was an issue with CS6. CC and CC2014 will output a Full size PSD if your comp size is Full or (Full).
