Why did you put all your fonts into library/fonts?
Just store them somewhere else.

Clean your System Font Folder (Tools > Clean System Fonts Folders) Go to Preferences > Advanced and change to Organize font files + Copy and set your Fontexplorer folder to the default (i.e ~/Fontexplorer X/Font Library.
Re-import the fonts that should be in a folder on your desktop now named "Removed Fonts #"

- By cleaning the Library/Fonts, FEX puts a folder on the desktop with the removed fonts. Import them and delete the folder after that..ESKEMA

It's because you installed them twice. You installed them with fontexplorer and then again by putting a second copy in the fonts folder. Only the system touches that folder.
