Is there any way to highlight text in Illustrator CS4?
Or is the only way to put a colored box behind the text?

You can do it pretty crudely with a pattern fill on the text box (can't do this with text that's not in a box). It won't end with the text on the last line without some localised fixing, but you can get the effect over blocks of copy...

Illustrator also has paragraph styles, just like indesign
- unfortunately, not "just like indesign" at all. nothing to customize an underline or highlightmonospaced
