Reasonable flat rate for a logo/brand

that said, 'gramme' have a point, dont just think about the time spent. The value is something too. It all depend on the client.
I would go for 2,000$ if you made a complete branding with a brand story and all and a branding system and stuff; that has value. Since its not a big company, 2000$ should be OK for them. Offers to pay in 2 shots if its better for them.

Like i've said before, it all depend on the client; is it Timmy's Muffins or General Motors ? Timmy's will pay 300$ for something while GM could pay 300,000$ for the same kind of work.

$2000 sounds like a lot to me, for a start up. W/o some kind of agreement ahead of time you can't do too much but have a conversation w/ your friend. Explain to him what you'd normally charge and ask him what he can do.
Are they funded or is it a few guys scraping together their previous savings? Big difference there. If they are funded, then they should have a budget (and your friend should tell you), if not they'll be counting their pennies.
