If you have access to a PC, use this program. It works wonders. Trust me, I've converted over a 100 SWF's with it. It captures everything, exactly as you see it on screen, no dropped frames (even with SWF's at 60 frames per second), even captures interactivity (just not the mouse cursor). I'm not sure how it handles AS3 either. It'll spit out an uncompressed AVI which you could then just convert to MOV with QT.
There website is utter shit but there app kicks ass.

even with AS can't you just output a set amount of time, like 30sec, and it does it's thing? so that it's not bound to a timeline. anyway, sounds like it worked for you regardless.

You know... I've tried every possible solution for getting one to .mov and screen cap just works the best. Others often give crap quality or just have little quirks that you can't sidestep without loosing considerable amounts of hair and sanity...
Screen cap is cheaper too.

one fix i had was export all frames as key frames...it got rid of the jump for me.

The export from flash keeps getting hung up so I need to find a program that will convert a swf to mov or avi.
