two steps:
1) design comps for various templates...shouldn't be over 10. but that depends on how custom certain pages are.
2) use omni graffle to wireframe the rest out.

If you put together 40 pages that quickly something tells me that there are a lot of similarities from page to page. There's no reason they should have to see the content in position for every page if it's just a matter of a headling style, column of text, etc. All you really needed to show them was the look and feel of the various page archetypes that the site uses.

hah! If I ever get a client who wants more than a handful of pages mocked up, I'll send them this thread!
But seriously, I read a page or so before that you have to do this in multiple languages.... if that's true, then you may have longer or shorter text depending on the language, therefore vertically expanding divs that may not translate easily from illustrator to XHTML...
i.e. if you line it up in Illustrator in one language, it may line up differently in annother language, hence you may have a 400 page(!) website to lay out and translate(!)

this is the definitely the kind of job for fireworks as has been mentioned a couple times. you can create templated pages, assets that exist as symbols and are editable globally, and integration with flash.
i've used fireworks to create fairly involved wireframes for every possible iteration of a completely customized site (over 125 permutations) and it was pretty simple once you have all the assets in your library as symbols.

I'd probably use flash as well.
Symbols for the constant elements, different frames for the mutating conent. And as a plus, being it a flash site you'll get the text rendering as it will look like at the end, since flash is slightly different.But, now you're half way there i think it is too late.
