Handbrake (free and industry standard AFAIK) it's great. Simple interface too.
Or adobe media encoder.
Lastly I'd use imToo video converter - converters anything to anything but suffers quality loss.

^it can but you wont want to export any type of compressed H.264 video from after effects, its awful at doing it.
You could export an uncompressed vid from AE and then compress it in a third party program like hand brake.
