So the GF just got into the Berkley graduate program. So we might be moving out there next Fall. So my question is. Where is the best place to live? We kind of want a house with a backyard. Can you find this in SF or would we have to live outside the city?

live outside the city for sure.
However, as you get closer to the beach the need for a yard dwindles, IMHO. Plus, cottages near the beach seem to actually be cheaper than lofts downtown.

Berkeley is fun, I lived there for about four years in a tiny bungalow. Also some really nice neighborhoods in Oakland and Albany as well. I left 'cause the public grade schools kinda sucked...but it sounds like you're a young'in who need not worry about that. And be prepared for something small in the flats (off of the east bay hills) unless you have a secret trust fund we don't know about. Enjoy.

One more thing what is a good price to spend out there? $1,800 ? I have heard that prices are more then NYC.

SF/Bay area is nutty expensive. people honestly do not understand it until they see it, but it true.
i am sure 1800 will get you something decent, especially over the bridge in oakland or berkley, but in all honesty, outside hong kong, it is the most expensive place to live i have ever heard of.
i grew up there and that factor alone is a reason i don't/can't live there any longer.

1800 should get you a nice 1 bedroom in a good neighborhood in SF. I only pay 1400 for a VERY nice 1 bedroom in a great neighborood. Everyone who comes over is amazed, so it's not just my subjective opinion. That siad, I have heard that prices have gone up since the mortgage crisis hit, so things might be slightly more now.
You get more bang for your buck in places like Oakland and Berkeley. You'll also have a much better chance at getting a yard. I dont' know anyone with a proper yard here in the city.
it depends on what lifestyle you want, but I feel like if I lived anywhere outside the city, I'd spend a lot of time commuting in for work and fun.

We spend 1300 for a 2 bedroom in the heart williamsburg, But I have lived in the city for under 2000 and it was a nice place. How much did you spend version?

in retrospect, my place was a 1 bdrm with a den, no closet in the office, but also a third area as a common space for company and of course a kitchen, but no back yard, some neighbors in the area had yards though.

I should point out that I do have a backyard, but it's shared with the three other apartments in my building -- so no one ends up using it! It's definiltey not a dog-friendly space.

1800 will get you a decent place in most neighborhoods. Probably not a yard, but you can probably find a place with a shared roofdeck. 1400 doesn't get you much anymore these days.
And, unless you're looking to settle down, I'd get a place in the city. You get more for your money over in Berkeley or mill valley, etc. but most everyone I know that lives over there doesn't come into the city except for work.
There are good neighborhoods and bad neighborhoods, and usually prices for rent are pretty reflective of that. So, if you find something that looks too good to be true, it probably is based on location.

I'm not there anymore... so, yeah, can't say I loved it. I'm at Code and Theory now, which is great!
And speaking of work, this place is booming. When I was looking over the summer, I was overwhelmed with interviews/offers. Good time to come here looking for work. Feel free to shoot me an email if you want to talk in detail.
