When putting a motion reel or motion samples on a webpage, is it better to have this page in Flash or HTML? Or does it not even matter?

I'd say no Flash.
Let your portfolio accentuate your work, not the other way around.

Do you like popups and the ability to close them quickly? Is the rest of your portfolio in Flash or not? All depends on your specialty and your design ability/philosophy.
As far as technical stuff goes, it's pretty much one and the same. Javascript versus Actionscript.

If you are a motion designer you probably like to animate things, this is kinda hard with Html.
Flash brings alot more life to a portfolio, it can still be simplistic and focus on the content, just a matter of how you design it.Portfolio should not just be a table of contents, it should reflect your talent, and if thats motion, then go for flash.
