I did a search for this but couldn't really find anything. I decided to post my problem here to cause I know some of you can help me for sure.
I just formated my OSX Jaguar after my semester and just did a clean isntall of OSX Panther.
I've run into a few glitches. I did the Update. No change. Some applications keep on freezing. Safari, Mail, Disk Utilies. They either don't appear at all or en empty window.
Other applications work great, like MSN, ICQ, Adobe photoshop, illustrator, indesign and IE.
Can you please help me? I'm hoping I dont need to format all again.

ehm... get a PC?

That's right. Because using Windows will solve all of this guy's system problems...
I think the best bet is to visit the Apple Support discussion forums. Whenever I run into an issue, I usually get a helpful solution there.

i had a bad upgrade to panther on one machine at work. another machine took a clean reinstall to stick as well.
i know it sucks, but a clean install might just do the trick

Four Suggestions:
Repair disk permissions
Try a new/different user profile
Test in safe boot
Ignore PC users.

Infirm, Thanks for the suggestions. What exactly is "test in safe boot."?

I know a few people who upgraded a few computers at there studio to Panther and had the same problems. The did a test on one computer.
Booted off cd,
Reformated the hard drive zeroing all sectors
then installed Panther skipping all but the english us language pack.
Did not install other language font packs.
Ever since then it has been smooth sailing.
Oh and they did a update Before installing any software.Good luck.
