if you use the scale tool instead and uncheck the 'scale stroke', it'll keep your stroke size
transforming it with the boudning box will give you a smimilar result as when you resize something in photoshop.. it will scale everything, including your stroke weight, because you're affecting the size, not jsut location of your vector points
how exaclty are your two shapes composed? is there a stroke or are they straight-edged?
