InDesign is a much more flexible program than Quark. Better interfaces as well. For me, InDesign is far superior than Quark.
Illustrator is just that, an illustration tool, not a multiple page layout tool. A lot of the features of Illustrator have been built into Illustrator, hence its strength. Illustrator is not in the same category as Quark and InDesign.
As far as the lining up issue, there are a couple of potential culprits:
1. Display in vector based programs isn’t always perfect.

2. Try using an absolute baseline. try “lock to baseline,” similar to what was mentioned in earlier threads.
3. Another potential is that different typefaces may have different baselines. The baseline might not be set perfectly when it was designed. Not common, in good faces, but possible.
