  unless you are trying to render out the video.. to have alphas..
  in that case you need to choose a codec like "Animation" under QuickTime, and then under channels (where it says RGB) change that to say (RGB+Alpha) and you'll get ONE video file rendered, that has the alpha channels in tact..
  no need to do the black and white stuff.. aftereffects will know what's see through and what's not..

  maybe that was the direction you were wanting to question?
