"No your output (color values) will not be affected by CM. But you WILL end up with inconsistent results if you aren't consistent with your CM profiles. "
This happens becuase an image that is brought into an app with a different colour management setting will handle the screen appearance of that image dfferently. It won't print the way it appears, but it will print looking like the origional image? If that makes any sense at all...
