  To set up my Google Apps iphone email accounts I created specific passwords.

  1) Log into your G App account
  2) Click your email address in the upper right of the screen
  3) Click "Account"
  4) look for "Authorizing applications and sites and click "edit" scroll down
  5) give your Google generated password a title: ________
  6) then type the password into your mail settings for that domain.

  I have several Google App accounts and I has worked for me.
