pngs will work fine, but they are filesize whores and if you have to animate them, you're going to see stuff slow down.
My way is painful but effect. Manually creating a drop shadow as a series of shapes in Illustrator. Use object blend and expand if possible, then distribute to layers, export the file to a .swf and import. Then, take each object on each layer, and set it to a low alpha.
