i work at a motion graphics studio.basically the most important part before you create any animation is to have the storyboard and styleframes and animatics locked so you know what's happening, how it looks and how long is each sequence.
Then it's basically like photoshop but where you can animate everything.I mostly design styleframes, which are then animated in 3D and those sequences imported into flame / nuke or after effects for compositing and 2D animation.
btw, "Frame by frame" animators seem to use flash to do so, those sequences are then imported in AE.
