    I'll say export your file as psd
    - check write layers
    - export - cmyk, 300dpi, blah blah

    open photoshop.
    - import document
    - make all layer invisible
    - create an action that make the "layer visible - saves it as pdf/jpg/etc - then cancels the layer after saving
    - click stop
    now go to automate > batch > chose folder > click ok > let the magic work > done

    -

    now I think you'll have to do it manualy to import in indesign, but don't forget you can queue imports by selecting more than one file
