It's Apple's platform. They can do whatever the hell they want. Sure, Steve Jobs is a dick for doing so, but he's positioning his apps against browsing in general.
Like someone said, either you're an iPhone developer, or your not. Get over it. If websites are shifting away from flash, then people need to evolve. I love flash, it's great because it's cross platform. It does tend to be over used. Flash developers need to leverage the platform appropriately, and make amazing shit. Wanna see it on an iPhone? Too bad. Go to the website without your iphone, and be sure to complain to Jobs about limiting his internet users. They'll have to listen.
With jquery, ajax, etc, flash is becoming less more of a crutch for a lot of sites. If flash wants to compete, it's going to have to be able to be better indexed, always deeplink, etc.
Apple is forcing a much needed change for Adobe Flash. I don't necessarily agree with it, but Adobe is for once going to have to make much needed changes that they've been neglecting for the past 5 years.
