DiskWarrior can rebuild the Directory from scratch. But sounds like you also need to use fsck (not Disk Utility)to check/repair the drive, in safe mode, booting from hard drive or DVD).
I think you are best to follow the procedures here (applies to 10.3.9, but I think procedure is similar):
