I've run into this before; you'll more than likely have to make due, as clients are often reluctant to undergo a logo redesign. Explain to them that there will be a visual disconnect between the look and feel of the site and logo. In order to communicate their business effectively all pieces need to work together and that they should at least consider a redesign while in this process.
