I've never had an ethical problem with tobacco companies and such (I'm of the belief that people are responsible for their own actions no matter how much propoganda/brainwashing/whatever... but quite simply, don't take the job. If a tobacco company approaches you, tell them that their ethics and your agency's philosophy do not align and that it will not make for a pleasant client/designer relationship. I would also advise that you make room on your site for potential employees and clients alike stating any ethical objections you have to working on various kinds of projects. Anyone you're interviewing should be aware of the atmosphere and philosophy, so this is included. I hope I didn't misread/interpret your question...
