You've got some good stuff going on here.

The color palette overall has a consistent subdued nature, perhaps some contrast would heighten this. the tpye would be a great place to do this as its legibility needs help.

The entropy theme is working rather decently for you. Instead of just applying "rough" and "worn" surface treatments, maybe bring that treatment to the form as well (ie. the two windows could have their edges or shape distorted slightly, etc...)

The navigation is not intuitive (as you've noticed, since you felt the need to literally explain). Also the nav has no relationship to the esthetic you are working with, try and integrate more.

the alpha transitions are very jerky and not smooth overall, perhaps try scripting this or try another approach.

your type is lacking some attention: double spaces, incorrect punctuation, and legibility (also the lower case "i" is not doing anything for you, honor tradition). You need to use colors with more contrast, especially given that you are using images of type rather than crisp embedded type.

The static image in the top window is "boring" (obviously this is subjective). Perhaps something could happen here... image shift, animation, perhaps that small script type could be legibile and tell a story, anything...

The "logo" for the site is overbearing, especially being top left. I think this could be not as strong on the heirarchy overall.

There is a nice detail in the longitude/lattitude text, perhaps this could be invloved in the design in some way.

    Luck.
