I use Billings. It's really good for time tracking. It has a timer that sits in your tray with play/pause buttons - very convenient!. And you can do invoices (however, customizing them is a pain in the ass). Plus, gives you all sorts of reports. Also, you can easily add discounts, submit payments and retainers.
As far as time tracking, this is the best in my opinion. However, it's not that great for bookkeeping in general... nothing like quick books. You can compare it to basecamp in a way... doesn't have ALL features, but is very easy and nice.
I don't know of a perfect app that allows you to do all things that a freelancer needs, especially if he works with sub contractors. One day someone must do it.
