Sounds like a nice client.
Just charge them for what you have done/spent on everything already. Accompany it with a detailed breakdown. Hosting, + your margins included. (for hosting I normally set aside a few more extra hours for setup maintenance etc.. & treat that as my margin - then it doesn't look to sus)
Then treat the next phase as a new job.
Sounds fair to me - you've done the work, just because they've pulled the job doesn't mean you shouldn't get what you deserve.
