I think we can all relax. Here's how it works. He has patented the technology behind the things, not the use of those things. You already paid a licensing fee for the software so no one is coming after you for using flash. When you buy a car, you don't have to pay royalties for the patents on the engine. This is an issue for companies like the ones mentioned in the article.
