I sweat SD pride... Born and raised in "America's Finest City".
Museums are decent, but not like you'll find in NY. Most of the good ones are in Balboa Park. They're all in one general area so it makes it easy to hit multiple exhibits in one day. I really haven't been much since I was a kid though.
Personally, I would skip the museums and concentrate more on the outdoors. A walk along Windansea beach provides breathtaking views that are not to be missed.
Also, Torry Pines has great beaches and hiking on the cliffs overlooking the sea.
Visiting TJ during the daytime can provide a great and enlightening cultural experience. Good food too.
Downtown/gaslamp area has really shaped up over the past decade, making it a tourist hot-spot that's not to be missed.
Honestly, you can't do wrong here if you stick to the coast.
