Go to Land's End and scope out the Sutro Baths if you want to be near the ocean. The beaches just aren't that great in SF relative to the rest of CA. Take a walk through Chinatown and Little Italy as you make your way toward the Marina. You'll see a lot of the culture and if you're adventurous, climb a hill for a great view.

Don't get caught up in the tourist areas, they have almost nothing to offer that's unique. This includes Ghiradelli square (unless you're going for their awesome sundaes) and the Piers nearby. Instead, venture into the Mission and the Castro, eat where the people are, and take it all in.

I would suggest doing Alcatraz. I did it, and loved the entire experience. Strongly recommend it.
We also rented bikes and rode them from the Marina, all the way to Sausalito (crossing the Golden Gate Bridge) and it was pretty cool. You get to enjoy the bridge from a different perspective.

Best beach in the city is Baker Beach.
Ocean beach is generally colder, more windy and covered in the sultry cool touch of heavy fog.

I live in SF (just moved actually!) and I did a wine tour on Grayline this last weekend to Napa, and it SUCKED BALLS. Spent 5 hours on a bus and only 2.5 hours at wineries. They took us to Sutter Home! pfpffhtt.
Do not recommend.
I think Muir Woods is a great place to see, and it's easy to get to. Monster-large redwoods.
