Don't add the stroke to your text? I don't really understand.. Maybe the border is set to 'inside'?
- Descenders like on a "g" fall outside the text box.bainbridge

Two ways of doing it I think
Select the text box, then go to the stroke palette in indesign and find the align options:The last option on the right sets the stroke to outside the box, instead of the default which is half way.
OR
Select your text box in indesign and hit command B or 'Object > Text frame options'.
Set your inset spacing to whatever you want, that will give you a border around your text but make it easier to manage because you're only dealing with the frame background colour instead of background colour and a stroke colour... if you need to change the colours at a later stage.
