How do you line up an @ in Indesign, so the base of the "a" is more on the line?
I read this is a common mistake and can't find anything online.

I do a baseline shift manually for one @, then search and replace each one individually throughout the document - not ideal, but I don't usually have many documents with heaps of @ symbols littered through them.

better yet, instead of search and replace, use a GREP style for that character. Any incidence of the @ sign in your styled text will have the baseline shift or whatever attributes you give it.
