Silly question, but is there a way to convert embeded images to CMYK in Indesign?
Or do I have to find the original file and link them all separately?

Either relink one at a time, or rename all the files to match the links and do a batch relink (it'll look in the same folder for other missing links). I have no idea which would be easier or faster.

don't embed, link them. then you can > edit original and just convert in PS or Illustrator

You could always output a PDF and Convert colours on output. It won't change the source images but I'm guessing you want a CMYK output rather than just a CMYK working file.
This has risks if your embedded/working/output colour profiles don't match up though...
