In SF you can skip Fisherman's Wharf entirely, it's a tourist trap, but the piers give you a good view of Alcatraz and the bridge (if the bay isn't choked in fog). I'm going back in July and plan to do the bike tour/island hop thing.

And some pointers for the dudes out there: lots of hot chicks gather at the Santa Monica farmers market on Saturdays on main street. It's a nice way to start a beach day. Bring cash but some places take cards. There's lots of food options, but then you can get fresh juice and fruit to take to the beach later. Spike juice with vodka and have a nice day slumming it in the sun. :D

If you go to venice and do the boardwalk thing, many people also miss out on the venice canals. It's not far from the boardwalk, just up in a neighborhood a few blocks up form the beach off south Venice (which turns into just plain old venice blvd when it crosses ocean blvd)
Modeled after the real Venice canals, a large section of venice was built on waterways. They were later filled in in the 40s or something, but 1 small neighborhood still remains. If you watch californiacation, you'll want to visit this one. I highly recommend bringing some pot for that stroll.

El Matador State Beach is a hidden treasure in Malibu most people don't know about, even people who live in LA. 3 huge Caves, rocks, tide pools with creatures, dolphins swim close in the breaks and w/ people often.
It's usually not as crowded because few know about it. No bathrooms (unless you hike up a big cliff trail), lifeguards or nearby food so come prepared. When the tides come in you cant go through the caves, so it's a place you head out early. The beach pretty much floods out by 4pm.
