I know you looking for firms and not individuals, but just thought of Kenya Hara as well. Currently the CD of Muji but still does a lot of graphic design.

Ikko Tanaka and Yukio Ota for his universal exit sign.
You could maybe throw Murakami in there too since he has a pretty huge design studio over there too.Back when Newstoday had the featured sites in the upper left, there was an amazing Japanese art director. Super minimal, amazing japanese design. I'm forgetting the name and probably had it bookmarked for reference on a few machines... anyone?
