What is the best/most reliable software you can possibly get to encode mp4.
Using MPEG streamclip at the moment, which to be free I have to say is pretty amazing.
I am happy with it so far, but noticed some of the MP4 compression on Vimeo is mindblowing...wondering if I'm missing out on something.
I heard Sorenson Squeeze is good. Although pretty expensive.

It'll run on almost anything .. doesn't need a webserver.
It's command-line. Unless you enjoy geeking-up with that kind of thing, I'd suggest you find a GUI for it - there are plenty available, depending on which OS you use.

I'm doing a test.
MPEG streamclip vs Quicktime Pro at the moment.Both at 1000 Kbps.
One thing I realized is that Quicktime Pro let's you sharpen the image, which after reducing a film that was originallly 1920 pixels wide to 906 pixels... is probably a good idea.

in exporting your mp4, you can choose as a compressor h264 or mpeg 4. which are you using?
my experience is that h264 looks better than mp4 at the same data rate, especially when using 2 pass compression. the mp4 version looks way blockier.
also, vimeo's data rates are generally going to be higher than 1000kbps. try limiting your data rate to something higher like 3000kbps
