I deactivate fonts to free up computer memory and it doesn't take longer than a few weeks that the suckers are back happily activated without any notification.
In most cases, those are parts of families, ie. small-caps, exp-s, €-s, alternates or dingbats.Does that happen to you too?

I think there's a function to automatically activate fonts that are called for by files you open in illustrator or indesign.

There is a tick box in Advanced pane in the Preferences that allos you to deactivate all activated fonts on quit (restart).
Try ticking that - also might be worth trashing your .prefs file (be careful this doesn't clear your folders/sets/smart folder rules) as a last resort.
If you have the Paid for version - try emailing support?

i have the reverse - fonts deactivate after restart. weird.

just installed it, told it where i keep the fonts i've downloaded, and in MOVES them into a bunch of bloody folders! alpabetically!! thats so bloody irritating! now when i take these fonts home im gonna have to spend an hour getting them all out again!!! i dont look for fonts by name you twats! i look!

- you need to go to the prefs and set it not to move the fonts. it's like itunes...forcetwelve
