Design Documentation - Best Practices

So I'm working as the Information Architect for a pretty large web app and the developers have started asking for design documentation aside from the wireframes I've created.
My initial proposal was to use InDesign and just link the .png's that I'm exporting from Fireworks. This way I have a separate file for my wireframes and another for defining the details of the interaction, all the while with the ability to push updates from the wireframes into the design documentation.
Anyways, none of my team members were keen on InDesign (for no apparent reason other than they've probably never used it) so now I'm stuck trying to figure out another way that will be as effective ...
Any pros here have any suggestions?

A lot of people use OmniGraffle but honestly I started using InDesign as well and it works just fine.
Especially since you can have multi-page documents and setup "styles" just like a website. So much easier to manage and makes a solid pdf that anyone can view.

Is the documentation going to be a printed piece?

Print is not terribly important.
