but when i see it i fullscreen it will will shrink the portrait page to height of landscape? right?

it's pretty much the same solution as added_valium. which is what i did :) - but it ended up going shrinking purty small.
so i sliced it in two and did it that way in the end :)

Show a page with the top of the website, then show a page with it scrolled down. You can show a smaller version of the whole thing on the side of the page.

Another option is to create multiple PDFs, one for the pages that fit the standard format, and one with the tall pages. You can then merge them in the order necessary with Acrobat Pro. The result is a PDF with varying page sizes.

Probably not the fastest way - but you could rotate 90º the content in InDesign, make it fit the landscape page, and then rotate -90º the page in Acrobat.
