"the system settings will be changed to set iTunes as the helper application for audio you access with your Web browser."
what does that mean?

It means when you click on a link in your browser to an audio file, that audio file will play in iTunes, where previously it would have played in, probably, QuickTime.

is there a pros cons list or is this a minor procedure? perhaps it comes off as paranoid, but i don't trust iTunes. it has access to too much information for a music player.

The EULA states pretty clearly that no information will be associated with you, your name, etc.
...do you have something to hide?

It's just like when you select any other application to open a certain filetype by default.
