Everytime I export a project with an image with a clipping mask in it I get these white boxes in my pdf's.
Anybody have the same problems? Anybody know how to fix it?
by the way im working in InDesign cs3 and im using mac running 10.5.4

It could be a lot of factors (I had this problem once).
If you print your pdf, do the boxes show on your print?
Those boxes, are they around the image or squattered along the path?pics?

If you haven't already,
try exporting the pdf to a version 7 or above.

in the export options try printing "visable" layers
also there was something about "simulate overprint"
but I can't find it on CS3

its a transparency issue. Can you use a photoshop file with no clipping path?
