well im working on an older messy ass file, and i can see 3 different swatches being used for this orange, i set all the objects to the proper swatch, but it still says the other 2 are being used...
i was planning to figure out where these objects are by applying the unwanted swatch to a dummy object and 'select > same fill color'

you can delete the swatch from the swatches pallette and it'll ask you to replace it with another one.
if it's still in the file, then it's likely in a "placed" illustrator document, psd, etc.
check your linking files if you can't get rid of it from the swatches palette.

cs2 won't allow you to delete swatches in use, but do check any placed files (and check their swatches as well) and you can also print or pdf seperations and check the offending plate for the location of the object in question.
