I render my stuff with the "Animation" codec from AE then use Sorenson Squeeze with 2 pass VBR to compress it for the web.

I do tiff sequences and audio as a separate file aifff, then when I master it onto digi beta I put it together in final cut or avid depending on what suite is free.
How is your audio set up as this is quite a complicated afair aswell.??

what are you outputting from?
here are the TV station, i create a targa sequence and then import that into the video editing suite, and then import the audio separately.. then output straight from there to tape..
